Only in Scenario 2 would the Enclave have to deal with the problem of the East Coast BoS being around to stop them. The Enclave need not even sully its hands with ground troops, but can pretty much copy its OTL "The Project" plan, by raiding Vault 87 for the FEV samples it needs to create its super-strain to be released into the jetstream and kill off all mutants and wastelanders.

The best the Institute can do is hide away underground, though seeing how the Enclave would have pre-war records of things like the CIT, I think they would be able to figure out the Institute location. In both scenarios, the Enclave beats the crap out of every faction there is in the East Coast Wasteland being virtually unopposed and untouchable.
